错误在于您调用PDDocument.saveIncremental时使用的InputStream仅仅覆盖了原始PDF:

NDEF长度指示表明,不定长度方法用于对签名容器的外层进行编码。在基本编码规则(BER)中允许使用这种方法,但在更严格的区分编码规则(DER)中不允许使用这种方法。虽然对于一般pkcs# 7/CMS签名允许在外层使用误码率,但PDF规范明确要求:

当使用pkcs# 7签名时,Contents的值应该是包含签名的der编码pkcs# 7二进制数据对象。

因此,严格来说,你的签名在结构上甚至是无效的。通常,PDF签名验证服务不会检测到这一点,因为它们大多数使用标准pkcs# 7/CMS库或方法来验证签名容器。
