/etc/mysql/my.cnf似乎是您的配置文件。

但这些行告诉它将包括/etc/mysql/conf.d//etc/mysql/mysql.conf.d/文件夹中的所有文件:

!includedir /etc/mysql/mysql.conf.d/

你不需要编辑默认的配置文件,你可以在其中一个文件夹中添加一个自定义文件,它将被正常加载。
